چکیده

UNLABELLED MamMiBase, the mammalian mitochondrial genome database, is a relational database of complete mitochondrial genome sequences of mammalian species. The database is useful for phylogenetic analysis, since it allows a ready retrieval of nucleotide and aminoacid individual alignments, in three different formats (NEXUS for PAUP program, for MEGA program and for PHYLIP program) of the 13 protein coding mitochondrial genes. The user may download the sequences that are useful for him/her based on their parameters values, such as sequence length, p-distances, base content, transition transversion ratio, gamma, which are also given by MamMiBase. A simple phylogenetic tree (neighbor-joining tree with Jukes Cantor distance) is also available for download, useful for parameter calculations and other simple tasks. AVAILABILITY MamMiBase is available at http://www.mammibase.lncc.br

A comprehensive analysis of mammalian mitochondrial genome base composition and improved phylogenetic methods.

Phylogenetic analysis of mammalian species using mitochondrial protein genes has proved to be problematic in many previous studies. The high mutation rate of mitochondrial DNA and unusual base composition of several species has prompted us to conduct a detailed study of the composition of 69 mammalian mitochondrial genomes. Most major changes in base composition between lineages can be attribut...

Comparison of Phylogenetic and Evolutionary of Nucleotide Squences of HVR1 region of Mitochondria genom in Goats and Other Livestock Species

Maintaining genomic diversity in goat populations in different parts of Iran is essential for breeding programs, increasing production, survival, resistance to diseases, and various environmental changing conditions. The aim of the present study was to determine the sequence of HVR1 from the mitochondrial genome of Iranian native goats including Sistani, Pakistani, Black and Lorry ecotypes...

RNA-based phylogenetic methods: application to mammalian mitochondrial RNA sequences.

The PHASE software package allows phylogenetic tree construction with a number of evolutionary models designed specifically for use with RNA sequences that have conserved secondary structure. Evolution in the paired regions of RNAs occurs via compensatory substitutions, hence changes on either side of a pair are correlated. Accounting for this correlation is important for phylogenetic inference...

Sequencing and Molecular Analysis of ATP 6 and ATP 8 of Mitochondrial Genome in Khorasanian Native Chickens

In order to perform breeding programs and improve production of native chickens, preserving genetic diversity in different areas of Iran is important due to the reduced available population. Genome sequencing is considered the most functional approach to determine the phylogeny relation between close populations. The aim of the present study was the evaluation of the phylogeny and genetic nucle...

Appraisal of the entire mitochondrial genome for DNA barcoding in birds

DNA barcoding based on a standardized region of 648 base pairs of mitochondrial DNAsequences from Cytochrome C Oxidase 1 (COX1) is proposed for animal species identification.Recent studies suggested that DNA barcoding has been effective for identifying 94% of birdspecies. The proposed threshold of 10 times the average intraspecific variation could be used forthe identification and delimitation ...
